Ultimate Combat says you can not retrain a feat that is used as prerequisite for another feat, class ability, etc you have. What if about retraining the choice that you made for a feat such as Rapid Reload or Weapon Specialization?

I think I see what you're getting at:

Can you retrain a feat that is used as a prerequisite for another feat, class ability, etc., if the new feat also satisfies that prerequisite?

For example:

If you have Rapid Reload (hand crossbow) and want to retrain it as Rapid Reload (light crossbow), that's fine.

If you have Rapid Reload (hand crossbow) and Crossbow Mastery and want to retrain the former, the current RAW states that you can't retrain Rapid Reload, as it's a prerequisite for Crossbow Mastery.

What you can do and still fit under RAW is retrain Crossbow Mastery into some dummy feat (say, Acrobatic), then retrain RR, then retrain that dummy feat back to Crossbow Mastery.

This is obviously a silly thing to require, so talk with your GM. about it.

Or, in this example, take Rapid Reload (light crossbow) when you get an open feat slot, and then retrain RR (hand crossbow) into something else. I'm assuming that would work, as the prerequisite for Crossbow Mastery would be covered by RR (light crossbow). Would that work under the RAW?
