Trying not to spoil the rewards on a specific chronicle... if the Item rewards include an item that "counts as a specific fundamental rune", do you pay the listed cost, or the cost to upgrade from rune(s) you already have? The given item costs less than the actual cost of the fundamental runes, but more than the upgrade cost from the previous tier of runes would be.

I do not believe these runes can be used to upgrade existing rune stones. You purchase, effectively, a runestone with those runes in it. You can then transfer them to an existing weapon, potentially moving it's old runes to the runestone, which you could sell or apply to a backup weapon.
Example using the reward from 6-20 in spoilers below.
A) You apply it to a brand new weapon (as long as it's made of the appropriate grade of material). You pay the cost of the new weapon, but I don't think you need to pay to move the rune since treating the chunk as a runestone makes the most sense
B) You swap the fundamental runes onto an existing +1 Striking runes. I think this costs 10 GP for the cost of moving the +1 Striking rune onto the runestone, which can now be applied to a new weapon for free.
It's not cost effective to transfer just the greater striking rune to your existing +2 striking weapon. Save the chunk for a backup weapon or bequeath it to another characterEdit: I reread the text of the bequeathal boon. The chunk doesn't have a rarity so it cannot be bequeathed.
