When I get a Chronicle Sheet for a scenario, that sheet usually has a boon on it. Then I go to my Organized Play account and I "purchase" the boon, which is free because I played the scenario. Then I get a PDF for the boon, and the text for the boon is exactly the same as it was on the scenario's Chronicle Sheet.
Am I supposed to be doing all of this? Should I just not bother downloading the boon PDFs? And if I don't bother with that, do I still need to "purchase" the boons for my character?

Early season 1 and 2 scenarios had the boons on the chronicle. For those you probably don't need the extra print. Later seasons only print the boon title -- for these you'll need the extra print to know what they do.
