In harms way says that you take all damage from the attack you intercept. Am I correct in thinking you "take" the damage then still ignore/heal the normal DR or ER amount? The wording to me seems more like you can't do something like deflect projectiles.

The wording of the ability means:
The attack hit your ally that you're already protecting with the Bodyguard feat and now he's going to take damage.
You get in the way so the damage is applied to you.
There is no attack roll against you, now you're going to take damage.
You cannot redirect this damage anywhere by using some other ability, or by having your own bodyguard get in harms's way.
Damage dice are rolled.
You take this damage exactly as if the attack had hit you in the first place.
If you have means of reducing the damage (DR, ER, etc.) then those apply exactly as if the attack had hit you int he first place.
