If you have more than two gunners and the enemy starship is in one of the hexes that can be targeted by weapons in two different arcs are they allowed to fire weapons in different arcs on it?
The attacking starship can fire a weapon against only ships in the same arc as that weapon; see the diagram on page 318. If the targeted starship is in a hex that lies in two arcs (the shaded hexes in the diagram), the gunner decides which arc’s weapons target it; it can’t be targeted by weapons in two arcs. CRB p. 320
I want to know if it is possible to take 3 shots on an enemy starship during your turn. For example gunner# 1 fires turret and forward arc weapon and gunner #2 fires port weapon when the enemy starship is located in the hex that can be targeted by both forward and port arcs.

Actually maybe this rule is just intended to allow you to fire your turret weapon and another weapon in a different arc and not say your forward arc and port arc weapon at the same time.
Also, bonus question do you have to have someone fill the pilot role every round? Say for example you decide not to move during your turn and you want your pilot to fire a weapon.

No, you have to pick one arc, regardless of number of gunners.
Regarding fire at will, it could be that you are firing at two different targets who are in different arcs. FAW does not require that you have only one target.
You di not have to have someone in the pilot role, but your only movement option if you don't is the Glide minor action.

So if you have two gunners and say two weapons in the turret and one it the forward arc and the enemy starship is in your forward arc. You can have a gunner fire at will and the other fire normally and that would allow you to fire three times? If that is true it opens up the possibility of actually having two gunners fire four times in a turn if you have enough guns in the turret and whatever other arc the target is in.

You could absolutely do that. For that matter, you could have 3 guns in the turret, 3 guns in the forward arc, and a single level 6 gunner, and he would be able to fire all of them, using the broadside action.

Gunners can fire guns. If you have enough gunners, and enough guns that can target the enemy, then you can fire a lot of guns.
As mentioned, if the enemy is on a border hex, you pick and it's one or the other. You can't fire your forward and port-side weapons on the same target.
Fire at will lets you fire multiple weapons at valid targets. The target still has to be in the right arc to get hit. (For example fighting multiple enemies, one gun at each.)
In general weapons can never fire more than once a turn. That's in the rules. (Point defense weapons are a specific exception.)
You could put multiple guns in a turret (or multiple turrets depending on your visualization). But you'd probably rather link them so they both blast the same target with only one gunner needed. (Or maybe you don't and want your flexibility if you have a lot of gunners.)
The base design/balance of the game assumes a four person party. Therefore a ship will likely have one or two gunners.

There is only a single exception to firing guns in multiple arcs at the same target: the gyrolaser. The Broad Arc property explicitly states: "A weapon with this special property can fire in an arc adjacent to the one in which it was installed with a –2 penalty. A broad arc weapon can fire at only one target at a time."
Of course, gyrolasers (other than being cheap in BP) don't have a lot going for them. 1d8 damage and Short range.
