Is there any way to optimize this? I know that they both utilize charisma, but that's all I know. I really like the flavor, but I'm not sure how to pull this off. That is, if its even possible. I want to be up there in melee, but I also want some stealthy ninja stuff too. Any good builds, or has anybody tried this?

Well, dhampirs might be useful, since they can be healed by negative energy.
Two weapon fighting would be very beneficial to you since can get bonuses to each and every hit from both your sneak attacks and smite good.
Ninjas are often seen as a very extensive archetype for rogues. So if you want to trade out the remaining abilities you retain from the original class, you could take another archetype (pending GM approval). The key one would be the scout archetype, since it would allow you get get sneak attack damage on every charge at level 4 of ninja.
With that in mind, you could also consider the kitsune or catfolk races . They have racial feats that allow them to pounce (get full attacks and a charge in the same round) once you get BAB +10. The catfolk version only allows the use of their claws, so kitsune might be better. It just needs you to shift from your human to your furry form in the same round as the charge. That actually gives you even more attacks, since you get your bite.

Well, if you can get your GM to let you also take the scout archetype for rogue, I think you would do fine with ninja 4/antipaladin 1 (maybe antipaldain first if you take full hp first level?). This would give you:
+4 BAB
2d6 sneak attack die (that can be gained on charges...if you are a scout)
2 ninja tricks/rogue talents
Access to all martial weapons
Access to heavy armor and shields
1 use per day of smite good.
How does this sound?

Do you want to be heavier anti-paladin or heavier ninja?
Ninja 2 / Antipaladin 3 going antipaladin the rest of the way maxes out your smite good damage and uses while allowing you to gain advantages to your skills and a ki pool that you can use for extra attacks (and good proficiencies).
Otherwise Ninja 3 / Antipaladin 2 (eventually going like ninja 16 / antiplaladin 4 or ninja 18 / antipaladin 2) will be your best bet.

That.... sounds like a legitimate RP challenge. How can you stay a lawful good pirate? Well, I assume you would have to be robbing from nasty folk (slave traders make an excellent example where one side views you as an outlaw) But that still leaves chaotic... Maybe if you were contractually bound by a sovereign nation as some type of privateer? Maybe?

Law and chaos aren't the same as legal and illegal. A good man who acts honorably towards his foe and his allies could easily be a LG pirate without having to be a privateer.
Although, the image of a paladin privateer of a conquered and destroyed nation, still flying the flag of his lost people and using any profits he gains to support the few who remain would be an amazing character.

I want more pally than ninja. I want to be up there in melee, but when the time comes for stealth I want to be above average. I also like ninja tricks.
The biggest decision you'll have to make there is armor. I'd probably go 16 / 4 for levels.
EDIT: I don't really want to be a pirate XD
No one is saying you should, they're saying your ultimate villain should be. Pirates vs. Ninjas is an internet meme.

How about:
Halfling (Swift as shadows)
STR 05 (7-2 racial)
INT 07
WIS 14
DEX 20 (17+2racial+1bump)
CON 14
CHA 16 (14+2racial)
Future level bumps into DEX.
APal2/Ninja3
Future levels Ranger(Infiltrator/Trapper, fe giant or dragon)/Ninja4 then either Ranger2 (for power attack) or more ninja levels. I would go with AP2/Nin7/Ran3 by 12th.
Skills: Perception, Disable, Stealth, 2ranks perform dance, and dips (acrobatics picking up more than a dip)
Feats/Talents:
Two-weapon fighting(1)
Weapon Finesse(N2)
Dervish Dance (3)
Skill focus: stealth (5)
Future:
Hellcat Stealth(7)
I-TWF (N4)
Eldritch Heritage: shadow (9)
Improved Heritage (11)
The ninja6 trick either trap spotter or the rogue talent that denies sneak attack victims AOOs.
Ranger2 will give power attack whenever taken.
Ranger3 will give endurance and lunge 3/day for 10min.
