Not me, but another player inour group created a custom ship: the Disproportionate Retribution.
He wrote up plans, figured out what weapons could be installed, and used the Leadership feat to generate the building and crewing of the ship. It also had a magical engine that could be used to power the ship. The GM worked with him to come up with a reasonable design.
I was planning to make a construct that was a submersible dock that could retrieve a sunken ship from the bottom. With my leadership feat, I could get my witch cohort up to CL 32 (via coven) to allow a Colossal creature. At CL 16 I get a Gargantuan one. Campaign ended before I could do this. :-(
What is your desire with a new type of ship?

A Turtle Ship is a covered ship designed for cannon and not siege engines. It is covered, so an indirect siege cannot be used. A direct fire one might be used, but was not in real life.
For a way to make the ship, I would just add the roof armor as normal armor that only covers the top, and costs the same as regular armor. It would not affect AC, but would provide total cover to crew. It could also provide DR. The iron spikes listed would up the DC to board.
