I've calculated her score which should be: +2 (ranks) +4 (Dex mod) +3 (class skill) +1 (Operative's Edge) = 10
What am I missing? There's no mention of a Skill Focus Feat on her stats (actually, no feat at all) so shall I assume that's the feat she chose at level 1?

She likely has skill focus (which doesn't stack with Operatives Edge) getting you to 12 with Ace Pilot theme granting her another +1
Right, they don't stack but still it doesn't add up if she doesn't have the Ace Pilot theme AND the Skill Focus feat which aren't on her sheet
You're missing that NPCs don't follow the same rules as PCs.
I know, for example her Precise Shot is something specific to that NPC and has no inherent "explanation", but since there might be an easy one as to why she has +13 on her Piloting (as described above) why not include it?
If there was a typo and her piloting was, let's say, +53 instead of +13, would you just say "well, NPCs don't follow the same rules, must be ok"?

There are rules that NPCs follow, they just are different from the rules for PCs. An NPC’s skill bonus does not depend on ranks, ability bonuses and class features, but on his role and CR.

- "Master" skills whose bonus is 9 + 1.5 times CR
- "Good" skills whose bonus is 4 + 1.5 times CR
Grafts, roles, and classes likely impact those base numbers as well. We won't have full rules until Alien Archive comes out.
Clara is CR 2, so her master skills should be 9 + 3 = 12 and good skills should be 4 + 3 = 7. I assume the extra +1 is coming from her operative class.
