Mechanic Exocortex and Weapon Focus

So I'm curious as to the interaction between the exocortex and Weapon Focus. For all intents and purposes, the exocortex lets you fight at full BAB against a single target, but does not specifically change it to full BAB.

So when Weapon Focus says that one gains a +1 to attack rolls, or a +2 if your BAB is at least 3 behind your character level, which should be used against a target you're tracking with the exocortex?
