I am thinking of replacing Turtleback Ferry with Sand point. Essentially I am thinking of placing Sand point at the mouth of the skull river on Claybottom lake.
What do you all think? do you see any problems with this change?

It's no longer on the border of Bakrakhan and Shalast, which messes with all the wrath-themed stuff in and around Sandpoint.

Also Mokmurians plans to raid Sandpoint with Tetrakinus' army doesn't make much sense if Barl and the Kreeg Ogres live nearby and could do it sooner and fiercer.There's also the 'why does all of this only happen to Sandpoint?' factor

As others have said, you'll have to re-draw the map of old Thassilon to accommodate having Azlanists border defences right up in Karzoug's old territory. Here's a handy map of how Thassilon maps to current-day Varisia: Map of Thassilon.
Book 2 sees the PCs get involved in the politics of Magnimar. You'll have a major re-write on your hands for parts 6 and 7 of book 2. Or have your PCs travel all the way down to Magnimar for those parts - tricky given there's no fast travel at those levels.
You may run into issues in Book 3 with continuity, needing re-writes of the timeline and adjusting of the outcomes a bit. There's a lot of references and clues that refer to the events happening a certain way, mostly around Lamatar Bayden.
My PCs have made some important friends & allies in Sandpoint, which has given them a reason to remain connected to the town. Having said that, they spend most of their 'free time' in Magnimar and occasionally Kaer Maga. Wizards get teleport at 9th level and clerics get wind walk at 11th, which makes getting between the various locations very straightforward.
Personally I also liked the 'remote border-keep' atmosphere of Rannick. After adventuring in the comparatively more civilised areas around Sandpoint and Magnimar, book 3 changes the tone to a more frontier feel. After 2 books, a change of location and feel was a good thing.

Perhaps you could explain why you want to do this? Might help us provide better suggestions.
There are a lot of problems with moving Sandpoint there. As mentioned, the plot of the AP revolves around Alaznist ruins under Sandpoint and Karzoug ruins (Thistletop) being in proximity to one another. Even if you move the border you still have problems.
Why have the Black Arrows (not yet taken out by the Kreeg ogres) tolerated the goblins in Thistletop? Or the other goblin tribes described in the vicinity? Hemlock has limited resources to take out the pests but not so for a fort full of rangers. Where were you going to put Thistletop?
What are you doing with Shalelu? If she is in the area and fills anything like her role in the AP, she would obviously know where her step father Jakardros is. And would logically be a Black Arrow.
Where will Foxglove Manor be placed? The backstory of the Foxgloves and the Brothers of the Seven don't support placing the Manor anywhere near TBF. And Aldern's travels between Sandpoint and Magnimar make almost no sense if Sandpoint is two weeks conventional travel away from Magnimar.
Wouldn't Lucretia and the Paradise figure more prominently in the earlier books? And she wouldn't be on board with Nualia's plan to burn the town to the ground unless she's already marked most of the town with the sihedron ruin. And in that case why not support the assault on the town with ogres instead of sending them to the dam? And that would mean the sihedron rune shows up much earlier in the story. Part of what makes the AP work is the pc's start out dealing with a weak spin-off from Karzoug's plans (Nualia and the goblins) - by the time they are more directly interacting with his agents (book 2) they are powerful enough to deal with them.
Part of the assumed timeline in the AP is that the events at Rannick occur prior to the events of Book 1. Or at least concurrently. There needs to be time for the Fort to go silent, TBF to get word to Magnimar, time for the Mayor to ignore it for a time, etc.
