I just want to make sure I'm reading this right so I do it right if I decide to run them.
You get an xp for each part of the mission, so at the end of, for instance if they complete all six parts of the silver hex chronicles, they get 6xp and 9 pp/fame to apply to a first level character, bumping them up to three for their first adventure with that character?

No, when you decide you're done with that set of quests and want to play something else with that character, you read along the line with your number of quests completed to see your total rewards.
So the maximum you can receive is 1 xp and 2 prestige.
