So, I've been reading the Ultimate Intrigue book and I love the vigilante concept. But, it seems (to me at least) not that compatible with the current APs out there. There are some exceptions, like Hells Rebels and Council of Thieves, but for the most part probably not suitable.
I'm looking for suggestions for Paizo modules or APs that would work well with this new class that are already out there. I am also interested in third-party modules that would work with the Vigilante. Any suggestions are greatly appreciated.

I think Carrion Hill would work well.
And it stays in one city.
You've already mentioned Hell's Rebels and Council of Thieves. Curse of the Crimson Throne is the other AP that (mostly) stays in the same urban area.
The Godsmouth Heresy is all in Kaer Maga, but it's basically just a dungeon crawl (if a fun one!) so there's no real call for social identities.

Well, if you're talking about making Reputation work, let's see:
Kingmaker you literally build a kingdom, so you hang around there a lot. That might work, at least somewhat.
Hell's Rebels, CotCT, and Council of Thieves definitely work.
Remember, it only takes a week to move your rep to a new community, so any AP where you stop a while in several different places works okay (Carrion Crown and RotRL fall under that category, as does most of Wrath of the Righteous, to be honest, and Hell's Vengeance seems likely to as well).
The rest of the APs...don't work so well with Reputation. Though some modules do (Dragon's Demand would work great, IMO).
But more importantly than all that you don't need Reputation to be a Vigilante. There's a perfectly good selection of Social Talents that aren't area-restricted at all. They're even quite good, most of them.
For example:
1: Social Graces
3: Case The Joint
5: Many Guises
7: Quick Change
9: Mockingbird
11: Everyman
13: Instant Change
15: Gossip Collector (this one's a bit of a placeholder, admittedly)
17: Any Guise
That's not a bad set of Talents, really. And would do well in any AP where Disguise will ever come in handy.
