My friends and I purchased the complete set of Rise of the Runelords along with all its adventure deck expansions, up to the Spires of Xin, and when I was browsing this website I couldn't help but notice that there's two more basic boxes (Skulls/WotR) along with even more adventure expansions.
My question is, do our characters' progress roll over these new boxes if we start those two, or are they treated as separate, different types of games?

You can bring your characters from RotR into WotR though:

That said you'll have more fun starting again. We found our characters were far too good by the end of RotR, was a welcome change for me having a character that sucked and a bit of a challenge again.

I'd recommend actually playing through Wrath normally first before using it as an "adventure 7" of sorts as detailed in the blog -- doing what the blog has doesn't really give you a good grasp of the actual story being told as you're missing out on the first half of it.
In addition to that, Ron Lundeen wrote a homebrew adventure 7 for RotR called Mhar of Leng, that you may wish to check out. You can find it on welbybumpus.com.
