I played at 2 session and I played pregen characters and I got two chronicle sheets, and now that I have created a character, I don't want to mess up anything so I was wondering if there is a special way to apply them or if I just add the gold, exp, and boons.

No special way - you just apply them as written on the chronicle. You can also change anything you want about your character up until you've played as any level higher than 1 ;)
This means if you play another game and earn your 3rd experience point, and you find that there's something you don't like about your character, you can still change it any way you like before you play your next game. Once you've played a game after you've earned 3 xp, then it is 'locked in'.
