Stupid new GM question

So I have just started running Pathfinder games after playing in a few. I have started running older modules and have noticed that the factions are different then what they are in the old mods. How do I handle assigning faction points?

I'm not sure I understand the breadth of your question. Regardless, you definitely should take the time to read the Pathfinder Society Organized Play Guide. It's a free download and should answer alot of your questions concerning GMing Organized Play. Specificially, you'll want the section concerning running modules.

Sorry let me try and be clearer. I ran 1-29 The devil we know, part 1. The factions that have quests in the module are: Andorran, Cheliax, Osirion, Qadiran, and Taldor. Some of these factions no longer exist and some have been replaced. How do I go about adjusting the module to add the new factions into the game.

Faction missions are no longer valid. This document will give you the conditions needed to determine if your players completed the requirement for the secondary objective.

EDIT: Aside from that, you just implant the new factions over the old ones and just pretend the old ones never existed. ^_^

You dont. The faction missions no longer give prestige, as Tsriel said. Instead, there is a secondary succes condition for every scenario. Old faction missions can give hints helping you achieve the secondary succes condition.

Its all on page 33 of the Guide to Organised play, under "Adapting Seasons 0-4".

As how hand out those missions:

Odd. Woulda thought the Season 6 Guide would include the current factions...

Sovereign Court would use Taldor missions
Sapphire Sages would use Osiriani missions
Dark Archives would use Cheliax missions
Liberty's Edge would use Andoran missions
The Exchange would use Qadira missions

Most else as above, although Sczarni no longer exists as a separate faction anymore.

There is the boon that, as long as you had enough pre-existing Sczarni Fame, allows you to get the Sczarni boons as well as your normal Qadiran ones. My old Sczarni Spy has this.
