Long-story short...
-Party of 5 playing through Rise of the Runelords
-Throughout first adventure, 2 party members were usually MIA
-3 characters struggled a bit, but made it through Adventure
-Because there was only 5 of them, and they pretty much hit every encounter, they are level 5.
- Post-adventure during "downtime season" the other 2 party members want to use it to catch-up to the rest of the party.
- 5 level 5 PCs for next adventure.... which is targetted for level 4 PCs..
thoughts on what is best approach to resolve any potential issues?

Pull back to slow progression since you have 5 players. I don't think the AP takes into account XP earned during downtime. You have two options I can see. First, don't give XP for downtime unless you are trying to balance party levels. The other option is to keep the XP coming and adjust the modules to be more challenging.

This is exactly why that when any of my players can't make it to a session, I have another player run their character. It avoids all of this stuff. My players may regularly miss sessions, but the characters are always there.

I actually just throw out using XP and use Milestones in the adventure to level players up, that way we're never too high or too low, player's don't play a kill 'em all campaign in order to make sure they level up enough and have no qualms letting some NPCs live and player who miss a session aren't completely gimped for the next one.
