My party just finished Jorgenfist. When they got to the first lower level they took Conna's advice and went the long way around, so they never met the Lamias or other things on that side. After defeating Mokmurian, they cut off his head and gave it to Conna to use as proof that he was killed for her to get everyone to go home. They then went back to Magnimar for some rest and shopping and came back to do research a few days later. I figured that since it's been a few days, everybody would've cleared out.
I'm wondering though, what should I do with the Lamias and others that were in that side of fort?

It's a GM call (obviously), but their "obvious" destination would be Xin-Shalast to report their failure.
However, that would almost certainly get them killed. ("So, let me get this straight: A group of adventurers came in, killed the guy you were supposed to be protecting, and YOU DIDN'T EVEN NOTICE!?!?!?!?!")
Option 1: Add a couple of cleric levels and put them in the appropriate place in Xin-Shalast (you'll know it).
Option 2: Have them gather the remaining troops and ambush the party. A little harder, because you have to have the ambush occur somewhere they would know the party would be. Sandpoint? Again?
Option 3: Have them send the party Conna's head. REALLY mean. I wouldn't do it, but you know your players better than I.
Option 4: Just let them wander off into the woods, never to be seen again. Only the clerics and the mutated giant have any stake in the outcome, and the mutated giant's description specifically says he'll head off (to Xin Shalast?), so he could take the clerics with him.
Hope that gives you some ideas!

As for where this might happen, there are plenty of tasty Thassilonian ruins around the place, and at least one must be inhabited by a lich. If the PCs survive the lich, they face the lamias afterwards. If they're clever, they talk to the lich and learn something first.

That is some sweet Godfather take the gun leave the cannoli style s#!t.My players killed the lamias and are in the runeforge, but her head might be in one of their beds when they get back to Sandpoint. Now I just have to figure out who will put it there.

Have the Lamias be dead, and strung up inside the Library.
You see, Karzoug already knows that the Lamias failed. He knows that Mokmurian is dead due to the adventurers. But since the souls of the Lamias never reached him, he knows they live (and could have them scryed to make sure).
So the Lamias' lives? Are forfeit. Having them dead and their guts in the library? That's leaving a message. And it was delivered by the High Priestess whom the group will eventually meet.
Alternatively, you could have them turned into Hungerers as punishment to greet the party much earlier than normal.
But really, having them dead inside the Library? That's a message. That's an "eff you" by Karzoug. Seriously. Not even having them ambush him... just dead as the price of failure? Yeah, that's him. Big time.
