Hi,
I sent an e-mail to CS, but haven't received a confirmation/response. So, here goes:
"Two years ago, I bought a few pdfs, and I was trying to download them again, but they don’t show up in 'My Downloads.' The dates and order numbers are:
July 29 2012, Order # 2149130
July 29 2012, Order # 2161334
August 2 2012, Order # 2171640
August 31 2012, Order# 2218734
How can I recover these? I still have the original e-mails and so on (though they were purchased during a time my account was registered to a different e-mail address, *****@sfu.ca. Could that be part of the issue?)."
In the e-mail, I included the details of each order (the books I bought and their prices), and I can include them here if needed.

Edit: After browsing through the CS thread, I understood what's going on. Good luck, guys, hope things calm down soon!

I just reviewed the orders and account they were associated with and I can confirm that they're still available for download. Is it possible that you may accidentally have a second account on Paizo.com under a different email address the PDFs are available on?
