I'm still new so im sorry for all the questions, but how do bonuses work, me and my group are experimenting with created characters, it doesn't seem with the current made characters this question would come up too much, so ill use one of my characters for an example, lets say I have a character that is using lightning touch, which is my arcane die and 2d4, my arcane die is my intelligence die +2, which is a d10, so right now im rolling a d10 and 2d4, I know the bonuses get added at the end, and not to each individual dice, so lets say I have an ability that makes my checks with the electricity checks get +1, lightning touch if im correct would give my check the electric trait and so id now be getting another bonus, do I get all of it, being +3 at the end? or just the +2? and how do skill points work as well, my arcane is my intelligence +2, what if I had 2 check boxes filled in on my intelligence, would that give all my arcane checks +4?

If you have a power stating, "Add +1 ([]+2)([]+3) to checks with the electricity trait" or something then that bonus will be added to the end, the +3 being correct for your example.
The skill bonuses are added on top of any bonus added to the relevant stat.
Let's use Seoni to illustrate this. She has the skill Arcane: Charisma +2. If she has skill feat boxes checked up to +2 for her Charisma, then she will be rolling d12 +4 for her base Arcane checks. She also has a power stating, "For your combat check, you may discard a card to roll your Arcane die + 1d6 ([]+1)([]+2) with the Fire trait and the Attack and Magic traits. This counts as playing a spell." If she spent two power feats to boost damage this ability, she is now using 1d12 + 1d6 + 6 for her "spell blast" ability.

It's important to not confuse wording like "add 1 to any check" with "add 1 to any die roll". If something tells you to add a certain number to a check, you are NOT adding it to each die rolled, you're only adding it once... to the check (of which there is only one at a time anyway).
Adding something to a die roll, on the other hand, would be much stronger.
In your example, you would roll 1d10 (for your intelligence) + 2d4 (from the spell) +2 (arcane modifier) + 1 (power about electricity checks) for a total of 1d10 + 2d4 + 3.
