This may be in the rules so I'm sorry if it is.
I just need your help with the situation.
I just defeated the Bandit and this enables me to close the location. I succeeded at this and went to put the unexplored cards back in the box. The villain was also is the location also. I then went on to defeat and he fled to the last remaining location.
Just checking if this was played correctly.

My only question is, did you immediately encounter the Villain or did you wait until your next explore? You can't encounter it immediately. You would have to either spend a card to do another explore, or advance the Blessings deck. Then you can take out the Villain, close the location and move the Villain to the open location.

I take it you had defeated the the villain once before and he fled to this location? Here is what page 13 of the rulebook says:
When you have the opportunity and want to close a location, do
whatever the location’s “When Closing” section says. (If it says you
may close the location automatically, you don’t need to do anything
else.) If you succeed at meeting the “When Closing” requirement,
search through the location deck, take out the villain if it is there,
and banish the rest of the cards. If you find the villain, it becomes
the entirety of the location deck, and the location is not closed—but
at least you know where the villain is!
