I dont think a straight conversion would be worth the effort because the undrpinning game design for WFRP is about 180 degrees off from d20. Maybe not that drastic, but d20 features a meteoric rise to power for player characters. Versus WFRP where characters advance in mechanical competance but they do not (typically) become the Justice League.
The reason character power level matters is that the investigative and combat portions of the adventures' design doesn't account for players becoming super human. A pack of mutants, thugs, or skeletons are contextual threats that serve the adventures. A tenth level d20 PC would fall asleep facing the same challenges. Unless all the enemies advanced in CR with the party, but that's kind of wonky to have amazing town guards that just so happen to be in the town the PCs visit.
All that being said, a thematic redux of Enemy Within as it might occur in a Pathfinder game would be cool. Some of the meta-plot elements, and encounter set pieces would be very fun. Empire in Flames could probably be converted over as-is though :-) what with the hokey pegasus riding and dungeon crawling.

I had a feeling that going through encounter by encounter would probably not fly all that well. Which is a shame.
To be honest I find it a bit of a shame that characters do turn into super heroes, and can essentially walk all over local authorities, and laugh off large groups of certain creatures. The low levels have always been the most fun, and by the time I'm trying to keep track of 4 active buff spells, I'm pining for the simpler times LOL
I own all the Enemy Within books, but I've only read the first two. :) I ran Shadows over Bogenhafen, but the guys didn't really like the rule system, and eventually moved on to other things.
I'll have to think if I am up for taking themes, and creating a whole campaign. That's a lot of work, and I haven't run a game of 3.x or Pathfinder for that matter. Last campaign I ran past one or two sessions was Werewolf the Apocalypse, back in the mid 90s!
