What would be suitable neutral or good alternatives to the Cthulhu gods for a pathfinder game?*
Dagon** = Besmara
Etc.*= Will also accept outsider demigods.
**= Yes in pathfinder he is a demon lord, but he is still part of the mythos. So just run with it.
I'm not quite understanding your question. Do you mean that you want Golarion-specific neutral and good deities who have similar portfolios to the Lovecraftian 'pantheon'? For what purpose?
Most of that pantheon exists in the Golarionverse, and some of them (and the associated ones new to Golarion) are neutral - Azathoth, Bokrug, Mhar, Yog-Sothoth.

Pretty much. I was going for a feel without going all of the way, though I have been considering the CN options though the thought of bringing in Noden has come to mind.

Speaker of the Depths and the other big name proteans are a very good fit.
Some of the aeons are otherworldly enough to be suitably alien and unsettling, if you put the right spin on them. Very little about their place in the Golarionverse has been said so far though, AFAIK.
On the extreme lawful side of things, you could go further than the inevitables and take a page from Grant Morrison and Neil Gaiman's take on the Lords of Order, where reality actually restructures itself in their presence so that it fits their specifications. Seeing the wake they leave etched in the landscape could be an unsettling sight all on its own.
