So I haven't read very far into the path, yet, but I'm writing up an advert and I was wondering - do we know which members of the Way, precisely, were there to kill the Prof? If I write up three random cultists, is it going to come back to, er, haunt me...later?
I would say read the first pages of TotB and BM. This will give you a good idea. Also have a look at the Adivion Adrissant discussion...

I'm assuming you are prepping to DM the entire adventure path. You should definitely read threads related to Adivion Adrissant and work out how you are going to incorporate him into the AP early. (As you will see if you read the introduction to the 6th module, the writers say "whoops... please bring this guy into your plot before the 6th module").
I can't remember who suggested it first, think it might have been Ice Titan, but a common approach is that Vrood was asked by Adivion to return the Warden's soul (as per HoH) but to leave the professor alone. Vrood disobeyed and killed the professor to whom Adivion had some kind of relationship (pupil / father / 'ingredient' etc) . This sets up a chance to have Adivion "help" the PCs into destroying Vrood only to reveal his true colours later and provides for a logical reason for such a Xanatos Gambit. (Also cf A Pupil of Mine Until He Turned to Evil, or Treacherous Quest Giver).
I also think that having more Whispering Way action in Ravengro is a good thing, and the WW are a little bit absent in terms of encounters throughout the first two modules. I therefore made Luramin the money lender a WW agent. See my 3rd script here for details.

One of the guys here made some wax style jpgs to put on the bottom of 'letters' of AA and it looks like WW upside down.
At the end of the day either a presence at the funeral (at the back) and a brief visit with Kendra or a man standing by the professors grave stone or even a letter from AA that the characters see are all good ways to bring him in without putting a bunch off 'evil doer' signs around him.
Always have him under an alignment undetection effect for this so pally's don't go off the chart on their evil-dar.
Ep 2? Some help or at least some interest from AA who is passing through - maybe a dinner and some USEFUL friendly advice is cool. Also may be an interesting counter point to the Palatine Eye if you want to bring them in to the game.
"I'm a member but really, its all politics and an 'old boys' club when all is said and done - which has led to some really unfortunate decisions and alliances at times, not made in the interests of mankind but rather to satisfy the interests and egos of a few rotten apples. Outsiders to the Order may seem like they are getting support, but I'd hate to say it, they are treated like disposable tools at best and 'catspaws' at worst. Best to steer clear of them."
Someone on the forums suggested AA leave a letter with Vrood (ie - carry this letter at all times until I say other wise and do not read it until instructed) or send the party a letter just after completion of adventure 3 saying something along the lines of 'Well done for getting the Proffessors killer - best to drop out now and enjoy the laurels of victory rather than get involved in something unfortunate and ultimately fatal'.
If inserting Carrion Hill, its easy enough to add in a drop or two of names. Someone suggested a Ley Lines angle that would disrupt some of the wards around Gallowspire that fits.
Adventure 5? The 'interests' of the Caliphas undead world will provide information on the WW and AA both.
