The game I am in allows some 3.5 materials on a case-by-case basis as determined by the DM.

I have recently decided to focus on the conjuration school and the Benign and Baleful Transposition spells from the 3.5 Spell Compendium caught my eye.

My DM is concerned that there was a specific reason that Pathfinder may have not included it in their materials. I did some searches on the interwebs and most people seem to think that the spells are fine, with a minority saying they are overpowered.

Does anyone know if there was a specific problem with the spells that was the reason they were not included?

I would hazard a guess that those spells weren't included in PF because they aren't OGL, and are therefore the intellectual property of Wizards of the Coast. The good folks at Paizo couldn't have included them if they wanted to.

In the last 3.5 game I played in, the party wizard had these spells. I thought they seemed a tad over-powered for their level, given how a caster can use them to totally dominate battlefield positioning. If a player in my game asked to include them, I'd probably increase both of them by one spell level. (i.e. benign transposition would be a level 2 sor/wiz spell; baleful transposition would be L3.)

FWIW, I have the same rule vis-a-vis 3.5 stuff in my game: It's not allowed unless specifically OKed by the GM (me).

Those two spells are incredibly overpowered as of 3.5 - I agree with Haladir. Might even take them up two levels.

I bump them a level in 3.5 games as well.

While the language of the spells is WotC IP, the concepts are not, and can be replicated by PF, taken over as is or modified by GMs, or reproduced in concept by a third party.
