I noticed that alot of the pages such as Community 3E and Ema;s Sheets have gone away. On Ema's website it says he was asked to shut it down by WOTC. Did all the fan pages go away because of this? I miss being able to go to sites and see what others were doing for Prestige classes and such. Are there any left?

The OGL is still in effect—and always will be, as it's irrevocable—so whatever the reason, that isn't it.

The OGL is how Pathfinder exists. However, if I understood how the new WoTC license worked, after 4th Ed came out, anybody who wanted to write 3rd party stuff for that system had to agree to ditch the original OGL. So perhaps the missing material you are looking for was removed because the author made an agreement to use the new license (for 4th Ed).
If not, then the problem could probably be easily fixed by little tweaks to make the items PF compatible, then posting the OGL doc from Paizo. But I can't imagine you'd have to do that if the above did not apply.

It also includes the Unearthed Arcana and Expanded Psionics Book Open Game Content.
You can easily use it off line and has a great user interface (I wish the Paizo Pathfinder online SRD worked like this).

A lot of fan sites had copyrighted stuff also, such as crystal keep. They probably should have been able to remove the offending material and still stay up. I am thinking a lack of legal knowledge or council made it not worth the effort or money to figure out what needed to go so they took the simplistic route and shut the site down.
WoTC can't make you shut a site down. They can demand you remove certain material however.
