So.. are there price changes for smaller or larger sized magic weapons/armor on chronicles? Can you purchase them in any size you want?
Chronicle awards overrule all other rules but they're not ever listed as being sized (that I've seen).. so I don't see why not. Small sized +1 flaming longswords costing the same as medium sized ones isn't a HUGE deal, as it's only a 'couple' gold coins difference at that price scale. It's barely cheaper to just buy a small sized +1 flaming longsword that WASN'T on the chronicle, and it seems a little counter to the intent of a chronicle award, but it is what it is.
So what about when it's more than a 'couple' coins difference? What if, for example, a mwk mithril breastplate were on a chronicle listed available at 4,300gp.. could I buy it as a large sized, non-humanoid version for an animal companion at the same price, when by the book it should cost 8x that?

You'll see them infrequently, generally just out of parity between what was fought and what ends up on the chronicle more than anything else.
2000 (Enhancement to +1) + 300 (Masterworking) + 2x 15 (Large weapons are twice the cost of a Small/Medium)
As a rule though, what is on the Chronicle is mostly accessibility to those items, any that are priced incorrectly do not overrule the Core Rulebook (or other sources from which they are derived).
So, no, you could not buy a Masterwork Mithril Breastplate at 4300 gp unless you were buying it for a Small/Medium Humanoid to wear.
Additionally, where are you finding a price discrepancy between Small and Medium items?
Per the Core
Cost: This value is the weapon's cost in gold pieces (gp) or silver pieces (sp). The cost includes miscellaneous gear that goes with the weapon, such as a scabbard or quiver.
This cost is the same for a Small or Medium version of the weapon.

Page 18 of the current Guide has rules for going between Small and Medium for equipment sizes, as well as the cost for other sizes, bolding is mine:
PCs can always buy weapons and equipment off their
Chronicle sheets and the approved equipment lists for
their size so long as their size is Small or Medium. Thus,
if a Chronicle sheet offers a Small PC the opportunity
to purchase a +1 frost longsword, she can always buy the
1 frost longsword at size Small. Items found while playing
the scenario, however, are the size they are when they’re
found. The size can only be adjusted up or down after
the scenario is over, while the PCs are buying new gear.
PCs purchasing equipment at sizes other than Small and
Medium must adjust the prices per the existing weapon
size rules (Core Rulebook 144).

Yeah not sure how I forgot that small is excepted in the 'change the price based on size' approach. Doubtlessly a decision made to simplify purchases for small size pcs.
In light of that reminder (not to mention the revelation that some items being called out as being large sized on chronicles) seems perfectly reasonable to assume you can't size chronicle items beyhond small or medium.
I do still wonder however about buying armor for a nonhumanoid from a chronicle.. seems probable to assume you can't.. but technically still seems possible to do so at the listed price.
