If player doesn't have artisan tools, do they take the -2 penalty on craft roll for using improvised tools?

Does having purchased (masterwork) artisan tools grant circumstance bonuses as indicated in rule books?

Yes (if they can do their craft at all) and yes, as both would be considered permanent bonuses (penalties).
