Due to medical complications, I've been nearly bed ridden and there's a good chance that I will continue to be for months. Needless to say, I'm bored out of my skull. To keep me mentally occupied, I'm considering writing an alternate rule set for Pathfinder - to implement various tweaks I prefer.
This is a huge project and will require keeping a mountain of notes organized/reorganized. What tools do you use to do this organization?

A laptop with MS Office word/excel? Or Openoffice which is free.
Sorry to hear about your condition and I hope things turn out well for you. Last year I had surgery on my right achilles tendon and I was laid up for a month. Make sure to have your power cord attached to your laptop at all times, I learned the hardway. Also, my wife provided me with a lot of paper pads, pens, pencils, graph paper, and erasers. Also, I had a side table with my books for refernce. I hope that helps!

I'm sorry too about your condition. Now, mushiness aside, to give a suggestion :)
Laptop, word processing software of choice, hooked up to the power supply of the house. Rule books of choice within reach. Dice, plus a notepad and paper if you're the sort to use such things. Keep a drink and maybe a snack handy for when you work through meals. And another distraction or two as well, so you can give yourself a mental break from time to time.

I spend a good amount of my free time working on Pathfinder related things, and I've found that if you are using a computer, a second monitor is a god-send. In addition, a PDF program that does tabbed viewing is a nice bonus, like PDF XChange Viewer. Since you are bedridden, you might think a second monitor is impossible, but a little rearranging or a cheap stand will solve the problem.
Above all, I truly recommend the second monitor.

As others have said, Microsoft Office is a good start. Use the Windows directory structures to create a "folder" for the project and then you can put sub-folders for different categories of work.
In some ways this sort of effort resembles writing a novel, and there are lots of online downloadable tools for writing books that could be helpful.
For the book I am writing I used Word to create the outline, then used Excel to list different units of work and keep track of specific attributes that were important, such as a list of characters, their descriptions, their motivations, etc. If you are working on spells, that would be a good way to keep spells organized, then you could sort them by any attribute you wanted (level, domain, class, components....)
I wish you luck. In your case instead of trying to rewrite Pathfinder I would probably put the effort into continuing to refine and improve my campaign world. It's a similar effort since I have a lot of unique things like "wild magic" and different sorts of monsters, etc.

Lol, facing this dillema myself in 2 days, but hopefully just through the week. Good luck and prayers go with you.
I have several cheap spiral ring notebooks to hand for jotting down thoughts and arranging ideas, with rubber bands to attach them to the book they pertain to.
Blocks of index cards for book marks, etc. A friend uses a hole punch and twist ties to organize her recipe research, I suggest rubber bands.
A changeable work area (blanket, quilt) if you're actually in bed, with a nearby storage area (shelves, table,...) to stash the work till later is important. Sleeping on a 4 sider is to be avoided.
I once had a cooler full of Dr Pepper by the bed, but bottled water is my recommendation now...less spillage. Trust me on this one, resealable is the way to go.
No boxes of fattening cookies! That will make recovery lag and dull your wits.
A calender with goals marked. My reboot of my game has been in the works for far too many YEARS!!!!
