I would like to change the payment method of the subscription to my other payment method. I talked with my bank and they don't know what the problem is which the is reason Im switching payment methods. Also would switching payment methods only effect the subscription or the entire order as the payment for the pdfs has been taken from the bank?

You should be able to switch just the payment method for the subscription on your My Subscriptions page (https://secure.paizo.com/paizo/account/subscriptions). The "change payment method" button is on the very right side of the subscription line.
However, it looks like the notice of the payment method not working was an issue on our end. (We were trying to charge a penny instead of the entire amount of the subscription book). Everything looks fine with it now and it should be shipping today or tomorrow.
