My PCs are stepping into the kingdom building phase and I am confused how the new rules from the Game master Guide can be incorporated in kingdom building. The Game Master Guide has different rules than the modules rules. The problem I am running into is that the Game Masters Guide rules only go into defining cities stats but not building them as you do in kingmaker. Any advice?

I do not own a copy of the DMG, but since your group will definitely come up with a "special" city I would stick to the rules given in the AP exclusivly - they were designed with that in mind.
Also, have you checked the threads here on kingdom building? There is quite excessive information available within that thread.

You are creating your own confusion, friend.
Because the GMG rules don't mix with the Kingmaker rules - that is, the Kingmaker AP was written before the GMG came out.
There's a preview of the city stats in one of the adventures, but that's as far as the GMG rules material comes into it. I've been using it, but only as an "eyeball" based on how my players want their kingdom to grow. You can write more direct rules if you wish, however - no one's gonna stop you. (In fact, if I had time, I would even join you.)
