You could just rip off starwars...
PCs smuggling information off a backwater to a larger port must run a blocade, get captured by the Overlord's Warship when they find the destination pacified and its resistance crushed, and must escape the Overlord's warship with a vital prisoner who can lead them to the new hideout.
That means you need:
The Port of Origin,
Some ships for the blockade,
THe Ship on which they travel,
THe Warlord's Ship,
THe Port of Destination (Ruins),
A Rebel Prisoner,
And the New Rebel Port...

based on the above post:
port of origin
weather conditions for each day
encounters (sea monsters)
encounters (pirates, slavers etc)
a ship + important crew
the contraband they're smuggling (drugs, magic items, a dragon's egg, slaves etc)
port of destination (which could be another ship hidden in a sea cave or a small coastal town with slack port taxes)
you could let the players think they are smuggling acceptable contraband and halfway through the voyage they actually discover a sub-hold full of drugged children...(doesn't work for an evil group though)
Stormrack has the weather/sea conditions stuff in it
