If someone shows up to a PFS game without a character and has to use a pregen, and that person is already a member of the PFS, can the experience or prestige they earn in any way be applied to their actual character?

The only way they can keep the XP, PA and chronicle sheet is if they play a 1st level pregen and keep it as a new character.

From page 21 of the Guide:

Additionally, pregenerated characters can serve as a

jumping on point for someone new to the Society to create
and start a character. For example, if a new player comes to
your table and starts by playing the iconic wizard Ezren, he
may gain a chronicle sheet for that scenario (if he desires)
and continue play with that character in another scenario.
In order to do so, however, he needs to “file off the serial
numbers” from the pregenerated character—change the
name, select two traits, choose a faction, and register the
character on paizo.com/pathfindersociety (or receive a
registration card at the table)—before he can continue
to play the pregenerated character as a fully-functioning
character in Pathfinder Society Organized Play. This is
a great way to get a new player interested in organized
play and a fun gateway to learning all about Pathfinder
Society without getting bogged down in the character
creation rules. Special Note: this rule only applies to level
1 pregenerated characters. If a player uses a higher level
pregenerated character, he may not continue to use that
character for credit in future games and may not collect a
chronicle sheet for the character.
