How do you prefer, as players or GMs, that the faction missions play out? Do you prefer that the players help each other out completing faction missions, even if they are from different factions, or do you prefer them more or less subtly to work against each other? Or do you prefer players to butt out and not interfere with other players' quests for PA?

By the PFS rules, there is no PvP allowed, and to me that includes interfering with the completion of faction missions and not just attacking another PC.
PVP and not working to help others goals are not the same thing. Not to me anyway. Completing the 'Faction' portions are not a requirement of the adventure and if I, as a player, find out what someone from another faction wants to do, if I choose NOT to do soemthing, then I am helping the othter faction and hindering my own.
Now this is on case by case situations as times are where I might not think one's faction's quest is something that opposes my own faction, so I might help, or if due to character actions, I feel I owe the character a debt, I would help and repay the debt. But I do not think hindering someone in completing the faction quest is PVP.

I'll generally help out another player with their faction mission if my character is so suited. I won't, usually go out of my way, and my faction missions are always top priority, but my characters always end up quite friendly and willing to lend a helping hand when needed. We DID have a player, who has since left our group, who would constantly work against other players with their faction missions: Killing important people, destroying needed items, etc.
Though I don't think this qualifies as "PvP", it ended up as a detriment to the party: say he killed a slave my character needs to set free... there's no way my guy's going to pour that Cure potion down his character's throat, even if he's really dying.
In our group, we don't always work together, but since this guy left we haven't really worked against each other. I think its better that way :)

PVP means PCs actually fighting and killing one another.
If someone blabs about their faction and mission and a rival faction PC hinders them either subtly or not-so subtly, that's not PVP. That's why I'd prefer every player to keep their faction allegiance to themselves ... but I'm not going to make that a rule. :-)
