Anyone have any suggestions for adapting Second Darkness to Eberron? As I see it, the biggest issue becomes what is the target in Eberron? Is it Argonesson or is it something else? Or is there a city somewhere in the jungles of Xen'drick that the elves and the drow are fighting over? Anyway, any suggestions would be helpful.

I don't know much about Eberron, but I think drow are very different in Eberron than in classical D&D, which is the direct inspiration for PF drow.
I'd say it wouldn't fit that well into Eberron, where drow are apparently comparatively well-known to the world (SD is the AP that will introduce them to Golarion with a bang), but not necessarily evil (Golarion drow are utterly evil, worship demons, and want to get back at the elves).
I think those elements are quite important to the story behind SD.
You could, of course, let them be different drow than those wannabes that prance around in the jungle, real drow that don't mess around and will take revenge on all their pointy-eared brethren (including the existing drow) for something that happened in the past.
Alternately, it could be yet another elven subrace, one the world didn't know about. Maybe even a drow sub-sub-race, the dark elves' darkest secret.
