Okay, usually I play homebrew campaigns, either in homebrew settings or, occasionally, published settings. Second Darkness is the first time I'm running a published campaign. I don't know much about the Pathfinder world other than what the Companion and AP tell me. One problem I'm having at the moment is the Gods/Godesses. I have no information on their alignment, portfolio, domains, and favored weapon. Were these published in another book, and I seem to be missing it (are the ones published in RotRL/CotCT Players guides it)? Also, mundane equipment, specific to the Pathfinder world, such as the Dogslicer and Barbarian Chew in the RotRL/CotCT Players Guides. Are they available to players as well?

Yeah, the deity list in the Player's Guides are the Golarion deities. You can get the basic info for free, there is some more detailed info the Gazetteer and Campaign Setting.
I would see no reason why the Dogslicer and the Barbarian Chew wouldn't be available to the to players (although Dogslicers are primarily goblin weapons).
