I don't remember all the details, but there's something about Elves leaving, but some stayed in Golarion. Thus, there are still Elves (the original ones) in Golarion, but there are also some Elves that are somewhere else (where, I don't know), who are probably very culturally different than Golarion Elves by this point.
I only remember this because of Merisiel's backstory, they mention the type of Elf that she is, but I can't remember the name.
Of course, my memory is... not so good.

Yeah, Elves are reported to be central, in part, to the plot of the third AP, and elvish npcs can be found in Rise of the Runelords AP.

Sounds like Golarion gets hit by an asteroid that puts Golarion into an ice age and the elves go to one of the moons. When the skies clear, some return.
The might explain the dark elves of Pathfinder. Instead of leaving they go underground and become evil demon worshippers.
