Speaking of those stinky canals, any thought on the impacts of creatures swimming therein? Having an amphibious party member, I'm sure she'll be swimming therein if called for. I'm thinking on a Fort Save to avoid contracting a disease (probably a low DC one like filth fever, mindfire, or the shakes). May give a chance of also picking up blinding sickness).
Visibility will be lower than normal as well...
And I'm betting those devilfish had to be paid extra to swim in this mess!

You could have them become sickened, fatigued or take a few points of perm subdual damage until they get a good days rest and/or a couple of sucessful healing checks.
The other characters might have to go on an errand to aquire some semi-rare herb as there just so happens there's none left at the local healers place. Meanwhile... the sick, bed-ridden character has a mini-adventure of his or her own, only played out in his or her fever dreams! (In the dream they have to beat a monster or find an item, make a friend etc... this represents the dreamers body fighting the illness)
After both of these little side-treks are over give everyone a fixed xp reward for completing their side of the mini-quest! Should be a nice break of pace and add something new, fun. :)

Filth fever would be standard, but kind of blase. Those little Amazonian parasites (somebody else here reads Discover, I see) might be a little humorous, or too graphic, depending on the group.
Invent something. "Channel fever?" Give it some annoying or embarrassing symptoms beside the standard ability score damage. Adds flavor.
Or, look into some kind of wierd symbiont type parasite (see Fiend Folio for a basic idea of how symbionts work, then invent your own, and a rationale for why these creatures lurk in the channels of the merchant quarter.
