Yes, I have, but only because I was playing in a Rokugan-themed area. For the most part, you just have to jiggle around the background story for said prestige class. They're useful if your players travel to a "faraway land" and learn from its inhabitants. One player is thoroughly enjoying his ninja spy PrC.
