After talking with DM Puka a bit, I've decided to retire Inari and make a new character for this game.
The gestalt combination of Warpriest and Shaman is one of my favorites, so I think i'll go with that. The build I have in mind is extremely versatile, so I can cover any party roles the group ends up needing (focusing primarily on melee and ranged damage, but I'll be able to heal, scout, track and make nature-skill checks too. The only thing I won't be doing is being a Face character).

Given that Inari is a Dark Tapestry Oracle, I like that the player's guide includes a section on Yog-Sothoth.
Since we discussed Inari's "kitsune" race being more of an eldrich shapeshifter than a fey trickster, I think I'm going to dive headfirst into that concept.
I'm going to take the Intrigued By Thassilon trait, but flavor it as a familiarity that Inari doesn't really understand. I'm going to drop Swashbuckler and rebuild Inari as an Oracle/Sorcerer (psychic bloodline), focusing on illusions, enchantments, and polymorphing.
My basic concept is that Inari is a unique Faceless Stalker who somehow lost his memory. Thassilon was founded by the Azlanti, who stole and corrupted Aboleth magics, so this all works pretty well in Golarion cannon. I'm thinking that his connection to Yog-Sothoth might have something to do with his memory loss and "evolution" from a normal Faceless Stalker, but I'll leave all those details up to you.

I'm not a big fan of psionics unless it's in a world like Dark Sun where it's one of the thematic pillars the setting is built on. For standard fantasy I much prefer the approach Paizo took with Occult Adventures.

Spheres + Gestalt would turn the game into an action movie. It's fun and raucous, but it makes it harder to establish tension. On the other hand, if we want to kick in doors and quip our way through an adventure, there's really no better way to do it.

If I were running this, I'd treat NPC interaction opportunities the same as new set pieces. In terms of the story structure they serve the same purpose. They are a scene.
So, I think moving things forward when we reach a break point to the next NPC scene, or set piece would be the way to go. In some cases we could even do NPC interaction scenes while introducing a new set piece.

"It's good to see you, Shalelu," Inari said. There was soemthing different in Inari's voice when he spoke to her that wasn't really there. A sort of gravity. His good nature was still there, but his usual flippant humor and attitude was not. It was clear that for whatever reason, she was not something to be joked about. "I'm glad you're coming with us. That relieves some of my concerns." If he'd had any concerns, he hadn't given them voice.
"Let me know if you need anything," he said as she went upstairs. He knew she wouldn't. She wasn't the sort to ask others for anything she could do herself. Still, he offered.

The relationship subsystem mostly seems like bookkeeping and figuring out NPC reactions on your end, so I'm fine with however you want to run it.
That said, I think it's important to remind the group of what Inari actially is (since it hasn't actually come up in game), and how that might impact the NPCs or other player characters.
Inari is a Polyamorous Pansexual Shapeshifter. My intention with the character has always been to build the ultimate "honeytrap spy" (like James Bond mixed with Mystique) He is fiercely loyal in his own way, but doesn't really understand feelings of jealousy. Ideas of emotional or sexual fidelity will baffle him.
He'll flirt with pretty much anyone who is a nice and decent person (and even those who aren't if it's part of a mission or cover story). That's bound to cause problems at some point. I wanted to bring it up before it caught anyone off guard in game. As a player, I want to be sure I'm not making anyone uncomfortable. I know this game isn't my own personal weird dating sim, so if Inari's gregariousness bugs anyone, please let me know.
My hope is that Inari's approach to relationships and romance will be entertaining, along the lines of characters like Starfire and Jack Harkness, and not something that seems weird and offputting.
(Note that I'm using masculine terminology because it's Inari's most common form so far, but Inari's gender can be switched around at will, so I'll be switching gender terms at some point.)

Inari was surprised at the hug, but was only stiff for an eyeblink before he returned it with the same easy adaptability that he did everything. "I never doubted," he grinned.

Inari didn't have anyone to say goodbye to. The people he knew best and cared about where all coming along.
He busied himself by introducing himself to Shandru and asking if there was anything he could do to help with preparation. He also spent two days finally fixing the roof of the Rusty Dragon. When Talene came in, he'd just climbed down to clean up.

Inari loved a good story, so he payed careful attention to he conversations between the Kaijitsu sisters. He didn't have anything to add, but he was definitely fascinated by the revelations of their family history.
"We were pretty good at the whole adventuring thing. Why not have more?" he replied to Talene.

Inari retreived the sheath for the sword from the skeletal warrior, as well as it's shorter mate. He belted both of them on, one on each hip in the classic style of fencers. Then he handed the mithril scroll case to Yuki. "This was in the sword."
At Talene's prompting he went over to the box, closed it, and tried to lift it by himself.

Inari's wounds closed a bit, but he was still bleeding. He picked up the undead guardian's sword and kicked a bunch of the bones away in an arc that bounced them off the wall of the cave.
