(1) I got a chronicle sheet for finishing part two (I wasn't around for part one) and at that time I was listed as belonging to the Grand Lodge because her choice of faction (Andoran) made more sense in-game after part two was complete. Does this mean that the fame/prestige points accrued from part two are "wasted" (can't be used) now that she is part of the Andoran faction? I guess the question is partly whether fame/PP accrued are specific to the faction membership at the time of the session, and whether there is wiggle room with this given the goal/nature of the First Steps sessions.
(2) My GM mentioned that there are no Day Job checks while playing through the First Steps sessions. Assuming this is correct, does this mean that the first time my character can make a Day Job check is after the conclusion of part three and before starting whatever session she does next?

1. I'll let someone else answer this one, but since First Steps you are allowed to play without declaring a faction, Id think you can change it. Or did you have a chronicle sheet already applied before First Steps Part2?
2. He/she is incorrect. You are allowed a day job for First Steps. Only time day jobs are not allowed are sanctioned modules.

You don't actually have a faction until you either complete all three first steps scenarios and choose one, or if you play a non-first steps scenario, whichever comes first. So your prestige goes to whichever faction you choose at the end of the third scenario (and they don't have to be played in order, so you could still go back and play part one, just as long as you do it before you receive your third xp)
And as CRobledo said, you do get day job rolls on the first step series. I don't know where you GM got that you don't, but you do.

Ok, having played through the first steps series before I should be able to answer those.
(1) If you're able to, contact your GM and get them to change your faction for the mission to Andoran--it's a pretty easy change in the GM reporting. If you can't, there's a "report an issue with this (word I can't remember) that'll let you send an email to one of the higher-ups, but it'll likely take quite a while for them to get back to you. If you don't do either of those, then you can still use those points, but it will be listed incorrectly on the website which may cause some issues down the line.
(2) As others have said, the day job checks are allowed. Try to convince your GM they're wrong and let you roll that if you'd like, assuming you have an appropriate skill. Depending on how he did the sheet, you might need to have a new one printed out for you.

As you can see, I'm fortunate that my current GM is quite humble and easy to work with!
So it seems like the Day Job check happens right after the session is over and the result in gp goes on the Chronicle Sheet for the session just finished (not the upcoming session), is that correct?
Correct. How we do it here is when the adventure is over, and the GM is filling out the chronicle sheets, he asks everyone "do you have a day job" if they say yes, they roll it and he records the extra cash.
Depending on the season you are playing, there is an explicit box for Day Job result to be filled in. Older scenarios don't have the explicit box, so just have the GM take the gold earned from the scenario, add in the day job money and then write it in the "gold earned" box.
