I'm thinking of making a military commander concept as a level 7 operative with Skill Focus 5 times, the better to take advantage of specialization skill mastery class ability (likely a Galran Ryphorian).

Question is, which seven skills would be best to take? What would get the most out of always being able to take 10 with a crazy high modifier (regardless of character concept)?

Well I'm more concept over craziness. I would say the Captain skills:

Diplomacy, Intimidate, Bluff, Engineering, Computers, Piloting.

Simply because as a Commander those are the relevant skills. Then maybe Profession?

Perhaps Perception in addition to those first six? A good commander's got to know what's going on. That, or Sense Motive to go with all the other social skills.

Sovereign Court

Pilot, so you can automatically do most stunts.

Whatever skill you use for Trick Attack so you automatically succeed against any reasonable to encounter CR.

Computers, so you never trip countermeasures by failing badly.

Bluff and Disguise, so you know that you won't mess up the plan halfway.

Stealth, same reason.
