Two animal HD would give +1 CR, and 5 class levels would give +4 more CR. On top of the Crocodile's base CR, that should be CR 7.
While that can be correct, it's often much more relevant to look at the end result rather than the process, or you might end up with skezriax.
Thus, it'd be very useful if the OP posted the stats.

He's a straight, flat, Awakened crocodile Rog 5 (scout) with a 10 Int...if a Rog 5 is CR 4 and a crocodile is CR 2, all I really need is what awakening does, as far as I can tell...and I think mpl summed it up nicely...if you're interested, though, here he is:

HP around CR8 value.
AC as CR3! Very low AC thus. Why doesn't it wear armor? As a level 5 rogue it should have plenty of wealth for some armor, or at least magical protections if you feel that fits better.
Attack bonus and non-SA damage around CR4, so that too is very low. When it gets sneak attacks it's damage is around CR8.
Saves around CR5.
I'd peg this around CR5, but it depends heavily on how the encounter will be. If it surprises it's enemies it's a decent CR5 opponent, but if it doesn't it's lack of special abilities, ranged attacks and speed will mean it's just dead. Especially with that bad of a will save. I mean, with that will save a party of 1st level characters could probably take it down without losses if they got the jump on it.
Have you applied the stat bonuses for being PC classed? If not, do that. If you have, consider adding the Advanced template - it'd make quite a big difference.

No, I haven't added the PC stat bonuses...I never thought I should...he's going to get the stats from just entering a class? I dunno, it just doesn't make sense to me. As to why he doesn't wear armor...he's a gator...living in a swamp...with tons of other gators. He IS an albino, so he does stand out a little (I'm not actually giving him penalties, there...there are degrees of albinism, his doesn't affect him) but he's 'just a gator', pretty much, as far as anyone knows. Make note that his stealth is crazy good, where he lives.
He's not actually meant to be fought...though it could happen. He's more or less the mascot of a village...and a mystery, showing up from time to time, almost at random. He's actually rather helpful to them, within reason...though never overtly.
So...you think I really need to add in the PC stats? I might do that...but it still seems kind of...wrong.

I do like his Str higher like that...he's supposed to be a big 'gator...I've looked at giving him Iron Will...not sure that it would make enough of a difference.

Ok, so I gave the official answer earlier (CR 7), but to be honest, I don't really think the CR system is especially valuable at all. It doesn't tell you anything about how threatening the monster really is.
I just make things the way they should be, and if they're too easy or too hard, oh well. It works out.

Lol, I hear you. I was just trying to figure out the official line. I've never seen an official Awakened CR bonus, ya know?
