Pretty simple question, if I'm running a module and a player who has a permanent negative level from being raised finds and uses a scroll of restoration in the module [or scenario even] does that mean he gets one of the negative levels removes for free? And then he would be able to buy the scroll after the mod for future use?

And then he would be able to buy the scroll after the mod for future use?
Scrolls of restoration are odd, in that the spell has two different material component costs. If one is placed in a scenario, I'd assume it uses the full 1,000 GP in components and can restore negative levels.
Players, on the other hand, may want to buy different versions of this scroll, depending on whether they intend to cure ability damage (at an added cost of 100 GP) or negative levels (at an added cost of 1,000 GP). So, a restoration scroll costs 800 or 1,700 GP in society.
One of the most common mistakes I see players make is that they simply pay the base cost of the scroll and forget that any scroll of a spell with an expensive component costs extra.

The only thing I do not remember off the top of my head is whether or not the gold reward is reduced by using items, since you are not able to turn them in if you use them.
The gold reward is not reduced.
Remember, the "you sell/turn in all the loot and that's where your gold comes from" thing isn't really true, in the strictest sense. It's really more of a band-aid for people to put on their wounded sense of immersion after dealing with the entirely out-of-character mechanic that is the loot and gold system. ;)

Those who are most likely to think it reduces the gold total that way are the ones who came from Living Greyhawk, where it was true. On the other hand, there was also "over the cap" treasure to outright sell in the interest of paying for casting and services during the adventure ...
