I'm going to be running some pre-season 3 modules, and I need to double-check how prestige is awarded. I'm guessing that I would award 2 prestige per module, 1 for completion and 1 more for their faction mission. Am I figuring this right or am I mistaken? Our group has already run 3 modules from season 1 and we've just gotten a single prestige point for each, if that needs to be corrected, please let me know.

It is all detailed in the Guide to PFS Play, but basically how it works is that in the Season 1 and 2 scenarios there are two faction missions. They only get prestige points if they complete the faction missions.
Here is the relevant text:
These scenarios all include two faction missions. For
characters using the standard advancement track, one of
these should be considered the faction mission and the
other the success condition for the scenario, maintaining
the 2 Prestige Point maximum.

To clarify, because the way it is written has been confusing to some people:
For scenarios with only a single faction mission, you add the successful completion of the actual Pathfinder Society goal as another source of a PP for all players.
For scenarios which already have two faction missions, you simply substitute one of the faction missions for the Pathfinder Society goal as the second PP, and the other faction mission remains as normal. Which one is which is not really relevant, IMO.
So:
Scenarios with one faction mission for each faction add the Pathfinder Society goal as the second Prestige Point mission.
Scenarios with two faction missions for each faction do not add the Pathfinder Society goal as a source of Prestige.
In all cases, each PC should have the possibility, during the scanrio, of earning up to two PP.
Note that this is side-stepping the issue of Prestige Points & Fame for those on the slow advancement track.

That's not how I read it. To me it appears that you only need to complete 1 of the Faction missions to get a PP, and then successfully complete the Scenario mission to receive the other PP. Doing so would solve the issue of the occasional ridiculous faction missions which cannot be completed successfully without screwing over the rest of the party and even preventing the successful completion of the scenario.

Seasons 1 & 2 (Scenarios #29–#56 and #2–01–#2–26):
These scenarios all include two faction missions. For

the 2 Prestige Point maximum.
So one of the 2 faction missions replaces the scenario mission, not the other way around.
Bottom line, every scenario now has 2 PP available. If 2 are written in, use them. If not, the 2nd comes from the success conditions of the main mission.
