I decided to add all the Otari adventures into one go through and I am most of the way though the beginner's box and plan to start give have them bounce back and forth between Trouble in Otari and the first book. Is there anything I should keep a look out for?
I was already thinking of moving the fishing shack into the Fogfen, close to the Gauntlight to make it a better stopping off point, and can use Finley for some extra exposition as to what is happening with the Deadtide, as they will currently only know that something strange is happening to the north thanks to Wrin and danger is coming soon. I plan for the Deadtide to kick off the night after they leave the tunnels and find a sealed off door. I figure the tunnel would lead to the Scar in addition to the 3ed floor of the Gauntlight.
Has anyone ran Trouble in Otari or merged it into Abomination Vaults and have any advice?

I had a similar idea. I was planning on stretching out the levelling points to be 1300xp rather than 1000, just so they didn’t get too far ahead by the end.
Besides that, I don’t have much to suggest. You’re way further along the actual plot developments/tweaks that will need to be implemented than I am.

I added the first level of troubles in Otari to get everyone used to their characters and introduce the town before jumping them into AV. This was our first run in Pathfinder 2E having been pretty committed to first edition for a while.
This made the characters 2nd level when they started AV so they had a slightly 'easier' time with the top level.
I've kept them at 2nd level to start the 2nd floor of the vault. I'm not giving XP but am instead leveling at the speed of plot, aka the idea per the adventure path of what level they should be before starting the next part.
It's made them feel like they're L2 for a bit, so I likely won't use the rest of troubles in otari. If you do, my guess is that will be the only issue you run into is they may out-level AV if you do both at the same time.

I was going to do almost exactly this. Players are basically on a cart to Otari and I am going to riff off of their character concepts for why they are going there. Maybe a wizard found wizards in Absalom to be to stuck up and they heard there was a library in Otari with a librarian that likes to "talk shop." Something like that.
I am also going to put the fishing village on the way to Gauntlight to 1) add some low level encounters 2) get them an early magic weapon 3) have an early ghost encounter.
I am still trying to figure out a good motivation for them going to the Gauntlight. Probably it will just light up while they are there?
