Do special effects attendant to Strikes still occur when damage is reduced to 0?

Resistance to a damage type, or a champion using Retributive Strike, or other effects can reduce the incoming damage to 0.

What does this mean for special effects that go with the attack, such as the poison of a drake's stinger? Or a the filth fever of a giant rat's bite?

What if a fire elemental does melee fire damage, and this damage is negated by the nearby champion's retributive strike: does the persistent fire damage still occur?

That depends on if the effect requires damage to be dealt or not. For example, the Feat Vicious Eviseration states "If the Strike hits and deals damage, the target is drained 1, or drained 2 on a critical success."

Assuming you are talking about a Jungle Drake, at hit from it's Stinger does 2D6+7 damage, and also imposes the effects of Jungle Drake Venom. The amount of damage dealt by the first part has no impact at all on the second part. If it hits, both things happen.

The same with a Giant Rat.

Same with a Living Wildfire. The Persistent Damage is a separate effect from the Damage.

Some creatures with effects even deal 0 damage naturally, like the Beak of a Cockatrice (1D8-2). If it rolls 2 or less, it deals 0 damage, but still inflicts Calcification.

Well that text from Vicious Evisceration answers my question, I suppose - the default is that the extra effect applies, unless the text of the ability says otherwise. It is the most straightforward reading of the text. At least now I know what to say when my champion player says (I blocked all the fire damage! HOW does my ally get set on fire?"

On your cockatrice example, however, the cockatrice would do a minimum of 1 damage regardless. The -2 is part of "Step 1" of the rules on damage:

There's also a role for the GM in this, if something doesn't make sense to you to happen if no damage is taken, it's not wrong to make a judgement call, even if it's not explicitly stated in the effect.

Correct - this was part of the errata, so some folks using the printed book/PDF won't see it. Weak attacks with piled up penalties will still deal at least 1 damage if they hit, whereas resistances/immunity can reduce to to zero.

Also note that immunity specifically calls out it affects the entire effect with that trait type, whereas resistance doesn't call anything like that out.

That explains why I couldn't find that rule. I searched for it before posting, because I found it hard to believe that an attack could naturally deal 0 damage, but it's not in the book, so yeah...
