As someone new to organised play, do I have full freedom of choice when it comes to what PFS scenario I run? Can I just select whatever scenario from any season I prefer or is there a set order I need to abide by?

Total freedom! Other than a couple of scenarios with specific star requirements to GM, you can run whatever you like, in whatever order you like. Some of the Season 0 stuff is retired and can't be run any more, but besides those, you should be good!

You may run them in any order you want to run them in. There are some which are to be ran in order such as when they are part of a numbered series arc, but by and large you can run any scenario at any time. If you have a steady group, you could use some to construct a story arc which is always fun.

Several other posts, can't recall what they were called or where they are in the forums, and are now somewhat aged, have posted a list of scenarios, that will take you from level 1 - 12 that all have a connected theme (as best as possible).

Something to consider. I'll look and see if I can find them. If you're running for a consistent group, can help with continuity and contiguous story-ish

There are very few scenario arcs that have the "intended to be played in order" clause.
There are a few that have the "if you've played [Scenario X], you get [this benefit]."

so, run what you want. as a new gm, look at running some earlier season missions- less mechanics to have to worry about. Running something like Bid for Albastrine or Sun Orchid Scheme could be too much for a new GM to handle.

The Shades of Ice trilogy is fun and has cool boons. Also liked the faithless and forgotten trilogy. And if you want everyone to end up just a little twitchy you could run them through all of the Blackros scenarios. Spoiler alert Nigel has some issues with his job and the pathfinders keep fixing things for him.
