The Legacy discount has not changed, but it did have this technical issue. I believe our tech team has applied a fix for this, so your next subs should behave more normally. I have refunded the overcharge to your store credit. We can apply this to your next subscription items to equal out your costs if you would like.
In order to get a quick response, you are going to want to avoid bumping your thread whenever possible in this forum. We answer forum requests from oldest to newest. Each time you bump your thread, it moves it toward the top of the forum, and out of range of the timeframe we are currently answering. This is part of why it took us so long to get back to you this time!

Thanks for the reply and explanation. You say you applied the refund to my store credit. I'm not seeing that I have a store credit on my account page. Should I be seeing it somewhere else? Can you just auto-apply it to my next subscription shipment?

It looks like you can't see the store credit on your account because you already had the option activated to use store credit on subscription orders, so it was already applied to your new subscription order!
