Creating a Fleshwarped Creature

“Fleshwarped” is an acquired template that can be added to any corporeal creature. The resulting creature retains all of the base creature’s statistics and special abilities except as noted here.

CR: +1, unless the fleshwarping weakens the creature’s primary means of attacking and defending.

Special Abilities: A fleshwarped creature gains a single special attack, defense, or quality chosen by its creator—typically a physical ability, such as +2 to natural armor, a new natural attack like a bite or a tentacle attack, a new movement mode, a new sense, or an ability such as a breath weapon, ferocity, or grab. The new ability should be comparable to those of other monsters of the base creature’s CR.

Abilities: A fleshwarped creature gains a +4 bonus on one ability score and a –4 penalty on two other ability scores, as chosen by its creator.

Skills: The fleshwarped creature gains a +4 racial bonus on any one Strength– or Dexterity-based skill, as chosen by its creator.

Hello, is it possible to add a spell-like ability with the fleshwarped creature template ?

Are you asking as a GM or as a player? I'm certain that if you're a GM you can just homebrew something in, and have it make sense story/logic wise.

As the spell-like ability fall within the special abilities category, it should right, no ?

I'm asking as a player.

I misread it the first time my bad. I would not think it would as it appears that the special abilities is something given to the creature due to the new shape its flesh has taken. What sort of spell-like ability were you looking to add?

polymorph any object.

Quote:
Perverse Reshaping (Sp) Your deeply felt prayers and obsessive devotion to the secrets Socothbenoth whispers to you when you sleep have granted you the ability to reshape matter and grant life where life should perhaps not exist. Three times per day, you can cast polymorph any object as a spell-like ability. Unlike with the spell, you are not limited to existing forms; you could turn the target into a three-headed nymph or a centaur-like creature made only of human body parts, for example (although this does not apply to inanimate forms, such as turning a human into a sculpture of soft clay or vice versa). You can also perform partial transformations, such as granting additional body parts, changing a creature’s limbs into something else, or transforming only a creature’s tongue into a tentacle. If the resulting form would be lethal, the target gains a +4 bonus on the save. Unlike for a normal polymorph any object spell, changes you make this way can be undone only by a wish or miracle spell or by another use of this ability.

I would say no as that ability would increase the CR of template, the ability also wouldn't come from being fleshwarped.

I didn't understand what you mean by that :

GM fiat.

How are you getting the ability to apply this template in the first place?

No, it is not possible.
Look the Bestiary 1, pages 5-6 Stat block.
You will see that you have several sections in the stat block of a creature:

Bestiary 1 wrote:

Defensive Abilities/DR/Immune/Resist/SR: All of the creature’s unusual defensive abilities. Damage reduction, immunities, resistances, and spell resistance are called out separately as necessary.
...
Special Attacks: The creature’s special attacks. Full details for these attacks are given at the end of the stat block or in the universal monster rules appendix.

Spell-Like Abilities: After listing the caster level of the creature’s spell-like abilities, this section lists all of the creature’s spell-like abilities, organized by how many times per day it can use the abilities. Constant spell-like abilities function at all times but can be dispelled. A creature can reactivate a constant spell-like ability as a swift action.
...
SQ: Any special qualities possessed by the creature.

Spell-Like abilities are under a different header, so they aren't a Special Quality.

You don't get a special ability. You get a single special attack or special defense or special quality.

You should read the text of "Creating a Fleshwarped Creature" with more attention.
