How does the ability from the Obols that treats your weapons as magic weapons against undead work? Would the ability granted from the Obols in the setting overcome dr 5 from the skeleton template?

If the creature has DR#/magic it bypasses the DR. Damage type (Slash, Bludge, Pierce) aren't by-passable w/o the proper weaponry. See p562 of the CRB.
